When adding a lot of gain reduction, the transients from "pop-sounds" actually becomes a lot louder than in the original waveform
This is because the optical compressor is slow. The fast transients can't be caught by the compressor.

When setting the unit up with my audio interface - Apogee Duet 2 - I very easily get sort of a "ringing sinus tone that becomes very loud when turning up the gain.
Probably some feedback through the audio interface/DAW combination.

Remove U5 and U6 and check if the behavior is the same (this will deactivate the side chain).
Next, remove U2, U3, U4, one at a time and check.

The circuit self oscillates. Check the value (marking 470) and solder joints of capacitor C4.
Same thing for R6 and R7.

the VAC jumps from 1,5VAC/1kHz to 7,5VAC/2,5kHz
What gives you the frequency display? Is it the DMM? Is it reliable?
Did you try listening to the output signal? Do you hear a frequency change? or a saturation?

Yes right.

Insert the doubtful IC's, one by one on the working board and check rapidly the +/-15V and if the board is working.
If one of the power rail goes down, turn off rapidly.

What is the DC voltage on TP5, with no input signal and threshold at +15?
Check the resistors value and solder joints of R36, R37.
Is TP4 going to 0 if you remove U9?
If yes try putting the other 2180C in U9 and check if it changes.
If not try putting another OPA2134 in U10 and check if it changes.

A connection that would discharge C25 (like a 1k resistor across the pins) would shut down both the heater and the high voltage.

What is your PCB revision number?
Can you report the DC voltages (against 0V) on the 8 pins of U9?

Check the resistor (in circuit) with an ohmmeter : 1 ohm.
It looks destroyed. It means there is a short circuit somewhere on the board that caused the destruction.
Check the short with the ohmmeter, between V+ and 0V.
Unplug from the front PCB and check again.
Remove all the IC's and check again.

This is the first issue to take care of.
Remove all the IC's and check again.
The + rail comes through R41. Check if it is present on both sides.

I don't think there is a reliability issue there because the shaft is loosely coupled to the pot wiper.
You could try (carefully) some heat shrink tube on the shaft?

The specs of the Rubix22 say 8dBu maximum output. This is 1.95VAC at 0dBFS.
So it is not surprising that you could not reach the 3V.

It looks like your meter black probe is not properly connected to the 0V.
Check the solder joint on the 0V test pin.
Check that the finger connector at the back of the unit is clean of any solder flux.

No, the last 2 pins are not connected.

If you do get the AC voltage across R17, then the only possibility is a defective relay.

Check component value, direction and solder joints on:
R33, R34, C35 to C38, U10, U6.
Try removing U6 and listen if it makes a change.

Do you hear the bypass relay clicking when going from BYP. to IN?
With power off:
Measure the transformer secondary resistance (about 23 Ohms) on the output, between hot and cold.
Measure the transformer primary resistance (about 5 Ohms) between TP1 and 0V.
Check the solder joints on the relay.
